I know when GX550s are built, they come with running boards. I am 100% sure that rock rails are port installed. When these are installed, what do they do with the leftover running boards ? Additionally when you buy rock rails after delivery, i get to keep the original running board for the same...

It won't leak. All the after market roof rack I've seen is that you have to apply silicone on the roof to prevent leak. The factory one is water resistant without any silicone.
